Regarding the booking of the ferries, you can also refer to the website of http://www.viva.gr which is a popular greek website for booking flights/ferries etc. We suggest that you take the fast boat to Koufonisia which is 4.5 hours.

I will be traveling from Santorini to Koufonissia on June 1, 2015, but I cannot seem to locate this fast ferry. It’s not showing up on any of your links.
